After being fugitives for a year, it's Nuku Nuku and Ryunosuke's first day at school! But Nuku Nuku's athletic feats have alerted Mishima Heavy Industries to their location, and they'll stop at nothing to capture the two. The cyborg girl will have to unleash her hidden powers at last!

Nuku Nuku and Ryunosuke head to the beach to enjoy themselves. Then Akiko, Ryunosuke's mother, tries to kidnap him aboard a yacht using their friend Yoshimi as a hostage! Can Nuku Nuku defeat Mishima Heavy Industries' amphibious octobots... and her own inability to swim?

Akiko reaches a truce with Ryunosuke's father, Kyusaku, to live together in the same house with their children. The former CEO struggles to adjust to being a housewife, but things go sour when the chores leave her no time to spend with Ryunosuke... and she blames Nuku Nuku.

A Mishima Heavy Industries aircraft crashes near Ryunosuke and Nuku Nuku's house, and when they investigate, they find a young girl inside! The girl, Eimi, begs them to protect her. But Eimi has a hidden objective. To fulfill it, she'll have to send Nuku Nuku to the scrap heap!

After destroying Ryunosuke's bike, Nuku Nuku decides to save up money for a replacement and gets a job at a restaurant that happens to be owned by Akiko. Arisa and Kyouko, Mishima Heavy Industry employees, plot to do something about Nuku Nuku without Akiko's approval.

Mishima Heavy Industries has developed a new satellite weapon that locks onto its targets until they're dead. It seems like a boon for their business... until it accidentally locks onto Akiko! Nuku Nuku and Eimi face their greatest challenge yet as they head into outer space to save her.
