Faragonda shows Roxy and the Winx the Alfea Natural Park, which she created to welcome the last specimens of Fairy Animals in the Magic Dimension. These species of animals are now free to live away from predators thanks to a magic barrier that can be crossed only by who has fairy powers... but, unexpectedly, an evil bird of prey enters the park abducting the last specimen of Digmole.

Faragonda is concerned: they need to solve the mystery of the Digmole. The Winx and Roxy receive from the headmistress the Stones of Memories to travel back in time: only in this way, they will be able to save the Digmoles from extinction and discover the secret they keep. Back to the past, the Winx meet young Faragonda, whose Digmole has just run away, and they decide to help her finding him.

In the Alfea of the past, Kalshara, a fairy with dark intentions, crossing a Wild Magic source becomes a shapeshifting creature, the first step to obtain the Fairy Animals Ultimate Power. All the Fairy Animals, scared, run away from Alfea. In the Valley of Fruits the Winx and Roxy save the Digmole species from the attack by Kalshara and her brother Brafilius, obtaining the Butterflix power.

Back to the present, the Winx organize the inauguration of the Alfea Natural Park, where now there are many Digmoles, saved by the Winx in the past. The Digmoles hide a mysterious enigma: in order to obtain the Fairy Animals Ultimate Power, they need to find the Animal with the First Colour of the Magic Universe. The Winx begin their search, but Brafilius steals Roxy's Stone of Memories!

Brafilius is in seventh heaven: now he can use the stone stolen from Roxy to travel back in time and find the Animal with the First Colour. The Winx Stones of Memories light up, meaning that Roxy's stone has been activated: using their stones, the six fairies teleport themselves into the prehistory of Magix, where they find Squonk, an animal that magically bonds with Aisha.

Roxy calls the Winx in her room at Alfea because she knows that the MagiWolves species is in danger on Lynphea. The fairies go to the native world of Flora and meet her parents, who are healing two MagiWolves. The animals lead the Winx in the heart of the forest, infested by mutant fungi. The Winx are attacked by surprised by the fungi, which catch them and cancel their magic powers...

Before it is too late, Miele comes to help the fairies, using the antidote to replace the fungi with beautiful magic orchids. The Winx thank Flora's sisters , but now they no longer have the antidote to stop the fungi's threat. However, Flora gets the idea of helping nature itself with her own Butterflix special spell. Doing so, Flora rescues all the MagiWolves, magically bonding with Amarok.

The Winx use their Stones of Memories to travel back to Medieval Italy, where a very special animal species, called Quillcat, used to live. This species of Fairy Animals could interest Brafilius, so the Winx want to find the animal before him. However, they meet a group of minstrels who, in exchange for their help, ask the fairies a favour, that is to play the role of fairies in a play...

During the play, Brafilius uses his magic to scare everyone and then lets the Winx get the blame for it. Orlando, the minstrel who knows how to summon the Quillcat, helps the Winx to escape without raising any suspect. Playing his lute, Orlando draws to himself Critty the Quillcat.Thanks to Musa's Butterflix power, the animal is rescued and it magically bonds with the Fairy of Music.

Kalshara goes to Alfea alone and abducts Critty. The Winx follow Kalshara led by the telepathic communication between Musa and the Quillcat, but they fall into Kalshara's trap. All the Fairy Animals are under Brafilius' spell an surround the Winx menacingly. Thanks to the magic bonding with Stella, the cocky Shinygreed Shiny breaks the spell. The Winx rescue all the Fairy Animals.

Roxy asks the Winx for help: on the Earth, the Sumatran tigers are in danger. The Winx leave to save the tigers, together with their Fairy Animals and the Specialists. Once arrived, the Winx and the Specialists find the tiger cubs and fight against the shapeshifting poachers who are hunting them. Finally, the Winx take the cubs to safety in a new animal rescue park in Gardenia.

At Alfea, Roxy's techno-magic sphere got damaged and Tecna suggests to go on Zenith planet to repair it. Meanwhile Brafilius, in the ancient Zenith, analyses one of the Techquirrels (which feed the planet's core with energy), but his action makes the core unstable. The Winx reach Brafilius in the past: Tecna manages to bring Zenith back to normal and bonds with Flitter, the Techquirrel.

The Winx receive an emergency signal from China: the pandas are in danger. The Winx go to the Qinling Mountains and meet Mei-Li, a girl who chose to live in the forest with the pandas. The Winx manage to save the pandas from a shapeshifting creature, which happens to be a unicorn: thanks to the magic bonding, Bloom manages to break the spell and to turn back to normal the animal, called Elas.

The Winx six Fairy Animals find out they are the Keepers of the Ultimate Power and they give the fairies the Tynix bracelets, thanks to which they will be able to explore the MiniWorlds. Kalshara creates the Vampire of Fire, absorbing the magic fire of Pyros, putting the Dragans in a difficult situation. The Winx, together with their Fairy Animals, rush over to help the Dragans .

The Dragans are getting weaker and weaker because the fire of Pyros has been absorbed by the Vampire of Fire. The Winx transform into Tynix fairies and, with their Fairy Animals, enter the Precious Stones MiniWorld, with the aim of bringing the fire back on Pyros. The fairies succeed in their intent thanks to Bloom and Elas' special spell that defeat the Vampire of Fire.

A peaceful trip to Paradise Bay between the Winx and the Specialists turns into the occasion to accomplish a new mission: Roxy warns the Winx that the entire ecosystem is in danger for an unknown reason, so the girls and the boys work hard to solve the mystery. After noticing that the drought is making all the plants shrivel up, the Winx turn into Tynix fairies and enter the Leaf MiniWorld.

Chloe explains the Winx that Paradise Bay was kept alive thanks to the lymph of the Leaf MiniWorld and to the water of the Drop MiniWorld… till Brandon (to give a present to Stella) didn't pull out the Gems of Light, magic flowers that guaranteed the ecosystem's balance. The Winx now need to grow new Gems of Light. Aisha manages to save both MiniWorlds making new Gems of Light grow…

As the Winx take a group of lemurs back to their natural habitat, a sudden attack by Kalshara and Brafilius transforms all the bananas into monsters! The Winx decide to travel back in time and take a specimen of banana, to grow new banana trees in the present. But in the past, Stella is kidnapped by a giant lemur and things get more complicated...

As an important ball is taking place at Domino Castle, Kalshara and Brafilius are at Graynor Ruins to catch the Creature with the Rainbow Coat, in order to absorb its magic power. However, Kalshara's attempt fails, making the colours of Magix big rainbow blur into each other. The Winx and their Fairy Animals enter the Rainbow MiniWorld to restore the balance of that magic place.

Kalshara and Brafilius think that one of the Fairy Animals bonded with the Winx has the Ultimate Power. Brafilius casts a time-reversal spell making the Winx turn back into little girls. Kalshara easily catches their Fairy Animals. Despite the fact they are only little girls, the Winx manage to send away Brafilius and Kalshara, and Bloom's unicorn finally makes them turn back to normal.

The Winx decide to go back to Alfea with their Fairy Animals: in order to catch them, Kalshara has to find a way to enter the school for fairies. But, suddenly, the Winx are called for an emergency: the weather in Ethiopia has gone crazy, threatening the cranes that migrated over there. The six fairies have to use their Tynix power to enter the Sundial MiniWorld and sort things out.

Bloom has an intuition: the animal with the First Colour of the Universe is the small statue representing a Digmole taken by Faragonda in the past; as it is made of diamond, it reflects all the colours of light. The Winx enter the Adamantine MiniWorld where they find a diamond that has the Ultimate Power, but a sudden collapse of the orchard-greenhouse buries Flora under a pile of rocks...

The Fairy Animals arrive to save Flora and the Winx. In the meantime, the Ultimate Power Diamond has flown out of the MiniWorld, and it has been taken by Kalshara first and then by Brafilius, who has absorbed it. In doing so, he has also freed the Trix, who easily turn Brafilius into a dog and force Kalshara to flee. Stronger than ever, the Trix use the Ultimate Power to besiege Alfea.

As the fight between the Trix and the Alfea's fairies goes on, the Winx use their Stones of Memories to go back to Alfea in the past. The Winx meet Mavilla and young Faragonda, asking them to help them finding the Golden Butterfly, the only animal that can give light and energy again to the Heart of Alfea. Thanks to the Tynix power, the Winx enter the Flower MiniWorld...
